I say “you do you” more in the sense that whatever they are doing or going to do is not something I would do. It certainly isn’t a “fuck you”. It can definitely have some snark like “everything you just said is fucking stupid, but you do you”. But the tone is meant to convey that I’m not going to put any further effort into convincing them.
I’ve mostly heard it used in the sense that there exists a million ways to accomplish this and your way is as good as any other, or to convey the validity of personal preferences.

Ime mostly heard it in the context of: I would do that simple thing the correct and sensible way, but you do you.
That’s how I use it, “I would never have thought of solving it like that, but I accept your way of doing it”
